Abstract

Background: The vaginal microbiota plays a critical role in maintaining female reproductive health. Beneficial bacteria, particularly Lactobacillus species, contribute to vaginal homeostasis, whereas dysbiosis-associated bacteria such as Gardnerella vaginalis and Prevotella bivia have been linked to bacterial vaginosis and reproductive tract disorders. Publicly available nucleotide databases and bioinformatic tools provide accessible resources for studying microbial species associated with vaginal health. Objective: This study aimed to perform a simple in silico analysis of representative vaginal microbiota using publicly available 16S rRNA gene sequences retrieved from the NCBI database and analyzed using BLAST and phylogenetic approaches. Methods: Representative 16S rRNA gene sequences of Lactobacillus crispatus (NR_041857.1), Gardnerella vaginalis (NR_026079.1), and Prevotella bivia(NR_113598.1) were retrieved from the NCBI Nucleotide Database. Sequence identification was performed using NCBI BLASTn against the Nucleotide Collection (nr/nt) database. Phylogenetic analysis was conducted using MUSCLE sequence alignment and the Neighbor-Joining method implemented in MEGA11 with 1,000 bootstrap replicates. Biological interpretation was supported by a literature review of the selected bacterial species. Results: BLAST analysis demonstrated high sequence similarity (>98%), high query coverage, and E-values approaching zero for all retrieved sequences, confirming accurate species identification. Comparative analysis indicated that Lactobacillus crispatus is associated with maintenance of vaginal homeostasis through lactic acid production and protection against pathogen colonization. In contrast, Gardnerella vaginalis and Prevotella bivia are commonly associated with vaginal dysbiosis, bacterial vaginosis, and inflammatory reproductive conditions. Phylogenetic analysis revealed a clear separation between L. crispatus and the dysbiosis-associated bacterial species, reflecting their distinct taxonomic relationships. Conclusion:This study demonstrates the usefulness of publicly available sequence databases and basic bioinformatic tools for the identification and characterization of representative vaginal microbiota associated with female reproductive health. The findings highlight the contrasting biological roles of beneficial and dysbiosis-associated bacteria and provide a simple framework for introductory studies in reproductive microbiology and bioinformatics.

Bahasa Abstract

Latar Belakang: Mikrobiota vagina memainkan peran penting dalam menjaga kesehatan reproduksi wanita. Bakteri yang menguntungkan, khususnya spesies Lactobacillus, berkontribusi terhadap homeostasis vagina, sedangkan bakteri yang terkait dengan disbiosis seperti Gardnerella vaginalis dan Prevotella bivia telah dikaitkan dengan vaginosis bakterialis dan gangguan saluran reproduksi. Basis data nukleotida dan perangkat bioinformatika yang tersedia untuk umum menyediakan sumber daya yang dapat diakses untuk mempelajari spesies mikroba yang terkait dengan kesehatan vagina. Tujuan: Penelitian ini bertujuan untuk melakukan analisis in silico sederhana terhadap mikrobiota vagina representatif menggunakan sekuens gen 16S rRNA yang tersedia untuk umum, yang diperoleh dari basis data NCBI dan dianalisis menggunakan pendekatan BLAST serta filogenetik. Metode: Sekuens gen 16S rRNA representatif dari Lactobacillus crispatus (NR_041857.1), Gardnerella vaginalis (NR_026079.1), dan Prevotella bivia (NR_113598.1) diperoleh dari Basis Data Nukleotida NCBI. Identifikasi sekuens dilakukan menggunakan NCBI BLASTn terhadap basis data Nucleotide Collection (nr/nt). Analisis filogenetik dilakukan menggunakan penyelarasan sekuens MUSCLE dan metode Neighbor-Joining yang diterapkan dalam perangkat lunak MEGA11 dengan 1.000 replikat bootstrap. Interpretasi biologis didukung oleh tinjauan pustaka mengenai spesies bakteri yang dipilih. Hasil: Analisis BLAST menunjukkan kemiripan sekuens yang tinggi (>98%), cakupan query yang tinggi, dan nilai-E (E-value) yang mendekati nol untuk semua sekuens yang diperoleh, yang mengonfirmasi akurasi identifikasi spesies. Analisis komparatif menunjukkan bahwa Lactobacillus crispatus terkait dengan pemeliharaan homeostasis vagina melalui produksi asam laktat dan perlindungan terhadap kolonisasi patogen. Sebaliknya, Gardnerella vaginalis dan Prevotella bivia umumnya dikaitkan dengan disbiosis vagina, vaginosis bakterialis, dan kondisi peradangan pada sistem reproduksi. Analisis filogenetik mengungkapkan pemisahan yang jelas antara L. crispatus dan spesies bakteri yang terkait dengan disbiosis, yang mencerminkan perbedaan hubungan taksonomis di antara keduanya. Kesimpulan: Penelitian ini menunjukkan kegunaan basis data sekuens dan perangkat bioinformatika dasar yang tersedia untuk umum dalam identifikasi dan karakterisasi mikrobiota vagina representatif yang terkait dengan kesehatan reproduksi wanita. Temuan ini menyoroti perbedaan peran biologis antara bakteri yang menguntungkan dan bakteri yang terkait dengan disbiosis, serta menyediakan kerangka kerja sederhana untuk studi pendahuluan dalam bidang mikrobiologi reproduksi dan bioinformatika.
